For this question:
Based on the data presented in figures 2 and 3, what is the most likely role of Y229 in protein stability and cAMP activation?
I did not interpret the graphs the right way, so how would I know from the passage that the variants showed they were being removed? I thought it was showing the variant by itself and the effects.

The problem you are having is not being familiar with the shorthand notation for amino acid substitutions. Y229A means "Replace tyrosine residue at position #229 with alanine". This is very common notation on the MCAT. Both figures talk about this 'Y229A' replacement.
